Well, actually atheists have executed people in the name of atheism. Consult the first 5 chapters of Solzhenitsyn's Gulag Archipelago, particularly the chapter on interrogation methods. Belief in God was de facto proof of subversion to the state.
I won't even go into the Khmer Rouge or exterminations based upon Social Darwinism.
Other side of that same coin is that many who kill for "religion" only use it as an excuse for some other agenda.
P.J. O'Rourke's observation in Bosnia is one of my favorites: "The Serbian Orthodox are the ones who don't go to church on Sunday and the Muslims are the ones who don't go to Mosque on Friday."
